If I bypass the launcher, it doesn't update. I assume that this means it won't download the next patch in the background?

Bypassing the Blizzard Launcher update is entirely up to you; however, we do suggest players us it to launch the game. The Blizzard Launcher may catch a Trojan that is attempting to steal your password, so it is there to help protect our players. Also without the updated Launcher, it is very likely the Background Downloader will not work.
