Absolutely! This is because World of Warcraft accounts which are merged with a Battle.net account will still function independently. Whenever you log in with your Battle.net credentials, you'll be prompted with a screen wherein you'll make your account selection. While only one account may be logged in per client window, you can run multiple merged accounts from multiple client windows simultaneously.
